Led by Head Coach Leighton Baines, the Toffees started brightly, and after positive play in the wide areas, Loney notched his maiden Everton goal with a volleyed effort at the back post.
Wren, who scored in the Blues' league opener, made it two from two when he capitalised on a fast Toffees' counter, before delivering a controlled finish.
In a similar fashion, Graham — who also netted last time out — followed a quick break with a composed and successful one-v-one attempt against the Southampton goalkeeper.
The hosts produced a strong response after half-time, finding a way into the game, but Everton came back with a fourth. This time, a header from Thomas, who nodded home from a corner.
Southampton made it 4-2, scoring a spot-kick late in the game, but Everton held out for an impressive victory in the cup competition.
